Well can you blame him for being cautious? Athena, Merlin...is as a concept...someone who has attained enduring status as a powerful sorcerer. His name is literally synonymous with wizardry. Have you ever considered what Mages are like in Archer's world? At all. Ever?
That's not a good enough reason for Archer to threaten Merlin. He should have tried to talk to Merlin properly instead. I know he lacks social skills and all, but that doesn't mean he can't play nice.

Texts are not a fair indication of tone and meaning. You know that. Frankly, I think Merlin didn't know about that particular custom, and did not understand. And you're reacting to the misunderstanding.
